I'm not sure exactly what you're asking, but I'll try my best.

It can be reproduced in wine notepad. Type in notepad, switch to something
outside of wine (like a firefox window or another text editor), then switch
back. Typing appears in the application outside of wine, but wine still
responds to clicks.

I'm personally using GNOME with compiz - I'm not sure what you're asking when
you say window manager, but desktop environment was the closest I could think
of.
