that message can be safely ignored. Many internet apps use Windows Firewall NetFwMgr to programmatically add themselves to list of authorized apps and register incoming ports.
If the incoming port(s) are blocked you won't get much peers/speed. To get maximum speed out of uTorrent you need to properly configure port forwarding in your router and make sure your local linux host's firewall doesn't block the incoming port(s).
The router's port forwarding can be configured automagically by uTorrent using uPnP but there are many routers which are broken, so manual configuration is recommended way. The local firewall configuration is something you need to take care of by yourself (require superuser/root privileges).
