So I am not sure it is fair to say "the installer is broken" if it works on both Win98 and WinXP but not in wine because Wine does not support autostart.
My long-term solution would be that Wine needs some kind of security framework, where users would have, say, a "Security" tab in winecfg where they could select various options like starting programs in the StartUp folder. But I believe that if wine is trying to be 100% compatible with Windows then it should have at least some (perhaps by default disabled) way to support _all_ the features that Windows does, even if some of those can be abused.
