You can work around it (that works with a virtual desktop at least, didn't check otherwise) by adding editing the registry: - Create HKCU\Software\Wine\DirectInput - Add the key MouseWarpOverride - set to "disable"
I haven't had any more problem with the keyboard after this either, probably the mouse was messing it up.
