Hi,
Using the version of wine1.3 in Ubuntu 11.10, which is 1.3.28, I was having trouble installing BioEdit. The installer would run fine, but ultimately the installation directories would not be created, and the installation files were all dumped into the current working directory. The errors from BioEdit are attached.

The WineHQ says BioEdit 7.0.9 is Gold status. I tried both 7.0.9 and the latest 7.1.3 and had the same problem. I used both the main Ubuntu version 1.3.28 and the latest ppa version 1.3.33, and had the same problem. The only tweaks are installation of corefonts, tahoma, opensymbol, and mdac28 (the latter is required for BioEdit to run).
I finally reverted back to a previous version, 1.3.15, and everything worked fine, so I think this bug is a regression.
