Remember that windows programs do not know they are running inside Wine. They have no business affecting apps outside Wine.
I understand there are problems. But does that steer the WINE project's goals?
Isn't the aim to coalesce the two environments so that all apps can work in the linux environment as they should?
Here is a quote from the winehq.org about page that I've understood as the project direction.
" Wine is a translation layer (a program loader) capable of running Windows applications on Linux and other POSIX compatible operating systems. Windows programs running in Wine act as native programs would, running without the performance or memory usage penalties of an emulator, with a similar look and feel to other applications on your desktop. "
