If the install completes and does not fail then you can generally ignore the messages that fly by. If the application fails at any point during the install then these are worth mentioning.
Unless the application specifically requests to be run on Windows XP you should leave the windows version as default.
Generally when reporting bugs, it's recommended to test on the latest version of wine, can you upgrade to wine-0.9.55 and try running this program again? see: http://winehq.org/download
