There may be some funny business going on here, in a Groucho Marx way.

To see if this is only about Pegasus Mail I downloaded Notepad++ from
https://notepad-plus-plus.org/downloads/v8.8.2/  (32-bit version, portable)
Unzipped and ran like wine ./notepad++.exe
Notepad++ minimizes fine, and restores fine.

Now to the interesting part. While Notepad++ is running, I can minimize Pegasus
mail fine. And maybe most spectacular: If Pegasus Mail is minimized and I quit
Notepad++, Pegasus Mail is restored!
