Can confirm I saw the black boxes as well in wine 1.5.1.

For me I only really noticed them on the arrows being fired by archers, the
models of units seemed fine. Even then it wasnt all the time and mostly seemed
to be if you were viewing it while the arrow was traveling away from you.
Doesn't affect the game in anyway, only a very mild annoyance when very busy.
