The flickering is gone in wine-1.3.30-205-g472a8f7. Right clicking on the systray and then clicking on the desktop doesn't cause it to lose focus. Double clicking the systray causes the menu to disappear and the main window to reappear.
Marking fixed. The right click menu focus problem should be filed in a new bug.
