The winecfg window decoration option is to replace window manager decorations by win32 decorations for Windows apps, it doesn't apply to the desktop (and if it did, you would get win32 decorations on the desktop too).
It may in the past have had the side effect of completely removing decorations on the desktop, but that was a bug.
Note that many window managers allow you to configure window decorations for specific apps, that's where the feature belongs.
