Okay, so it is changing the mode correctly (see line 7371 in both files):
After Path: '/swap/wine/skyrim/dosdevices/d:/The.Elder.Scrolls.V.Skyrim/Data',
Data mode: 040755

Right before "/* check directory options */" would you please add?:
