At first I thought this is caused by the mouse pointer leaving the game window. After some more testing it turned out that the problem happens randomly as well.
The problem arises - in fullscreen mode - in virtual desktop mode, only when 'Automatically capture the mouse in full-screen windows' option is checked.
As a workaround, I have to switch to another app in Linux (alt-tabbing) then switch back to the game. Mouse clicks work again in the game but only temporarily: the problem occurs again and again.
Regression testing resulted the same commit as reported here in Overlord (6b0d9ff1cd6876f8181c95063b775d1cfe3a1d12). The patch can be reverted cleanly on current git (wine-1.3.24-174-g4b4dd30) and that fixed the problem in Septerra Core.

1) You don't have to install the demo just unzip the contents of the archive and launch the game by SCDEMO.EXE 2) After you started a new game skip the videos/dialogues by pressing <Esc>. When you gain control over your character move it around in the room by pressing left mouse button. It doesn't take too long until mouse clicks cease to function in the game.
