This is not something the winemenubuilder integration does though, that's a mere consequence of wine symlinking the Desktop, My Documents, ... folders to their linux equivalent. You can simply remove the symlinks and create empty folders instead (~/.wine/drive_c/users/<username>). Personally, I don't concider that so much of a problem and I like windows applications to show my linux documents when I want to open a file. If there was a reliable setting that told the winemenubuilder not to do anything (but without any error messages being shown), I'd be happy.
