As mentioned, version 2.1.0 does not. One entry in the 2.1.0 changelog at http://www.winuae.net/ is "Random Direct3D mode graphics crap is gone". I don't know if that is related to this issue. I would suspect not, since the trashing/corruption described above is not present when running earlier versions in Windows.
