Normally, I "make uninstall" the previous builds before I compile and install the latest git, but that's just me. A clean wine prefix can be created a multitude of ways. I either delete the current .wine directory or move it to .wine.backup and proceed.
So, are you experiencing problems with the installation as well as the patching? If so, that's definitely an issue that Steam users wouldn't see due to the method by which Steam distributes games. It's probably worthy of its own Bugzilla entry.
