You can set winemenubuilder.exe to disabled in the Libraries winecfg tab.
THANK YOU for this! I've been wondering why all of those mime types keep getting re-created and was tearing my hair out wondering if my distro's packaging system was to blame. I even started writing some wrapper scripts to chmod +x wine only when I meant to run it. (The pitfalls of having other apps that pay attention to the mime types -- some of the wine-created ones took precedence over some others and resulted in my web browser trying to open Flash files with wine. NOT fun.)
In my opinion this feature should be off by default. If there are users that want it, they can click through a "I understand the risks of letting Windows applications run automatically for file types" screen.
