Disabling it should work just fine. Most likely the problem is that winetricks redefines WINEDLLOVERRIDES in some cases. That's a winetricks bug.
Confirming the bug with wine-1.5.9. I'm using only wine, not winetricks.
$ env | grep DLL WINEDLLOVERRIDES=winemenubuilder.exe=d
Random things are regularly installed into ~/.local/share while using wine.
