After the game gets into the start menu, it goes crazy. The menu cursor moves around by itself, and there's no way of stopping it via the keyboard, so I have to quit via my "Close Window" binding.
For some reason, my gamepad can at least control it, though it is fighting with the spurious movements. If I manage to switch to windowed (and then fullscreen which is desired) it corrects itself for that session, and I can play normally. But it reappears the next time I start the game.
It doesn't affect other games in the series, eg: Imperishable Night. It is not dependent on a joystick being set up or present.
This regression definitely appeared in 1.1.29, as it doesn't happen in 1.1.28.

I tested on macOS Sierra, PCB v1.00b. In custom.exe, none of the checkboxes are checked.
Can someone else confirm if this is the same issue (I.E. The regression patch had a regression, bug was never fixed in the first place, etc.)? I'd love to do the regression test myself, but Wine fails to compile for me.

Same issue I came here for!
I think there are two very similar issues here:
1. Controls go crazy immediately after starting in fullscreen mode (ticket description) 2. Controls go crazy after focusing out in windowed mode (comment #4, comment #17)
The former looks fixed. The latter is still in all the current versions.
I did a bisect to find the commit that fixed this ticket:
