Same thing happens when you hit delete key on the keyboard while in a windows app. Due to the differences in the trash bins in each window manager, wine would have to determine which window manager was in use, each time it is run, and then adapt itself to use that bin each time. For the short term, I don't see that happening. Depending on what filesystem you are using, they can be recovered using the tools built for that fs. It can be tedious though and might be better left to a linux guru, if you are not one..
