I never run Wine as root and did not override any dlls!
I checked the permissions of /dev/hda which are set to owner root: can read & write, group disk: can read & write, others: forbidden.
After removing myself from the group disk, the MBR is no longer altered and grub boots normally.
I still wonder the boot process could be affected by using Wine!
Thanks for your advice!

Might be some parts of wmp doing something that's harmless on windows but dangerous on Wine. Did you installed anything else other then wmp under Wine? Have you set any dlls to native?

Sorry, I shouldn't have reported this while I used winetricks to get wine running wmp9.
