Although the behaviour is odd, and maybe even wrong in the Wine context: Windows does behave the same way. Try deleting all your fonts (and have fun getting them back) and then installing only these fonts. Windows will use them (AFAIK I've seen similar behaviour on Win98).
Wine behaviour should probably only try to use fonts for certain purposes when they match to default names, or are defined in some registry entry to be used as such.
You could download Franks WineTools and install all MS corefonts with it.
