When I click on the anti aliasing option box it only loads one option - Disabled. I Have ran across a thread in the EVE forums that said to edit the registry: HKCU -> Software -> Wine -> Direct3D -> Multisampling = enabled. However I could not even find the Direct3D section.

You would have to add the registry key, it doesn't exist by default. However, multisampling is enabled by default nowadays.

Is this still an issue in Wine 1.7.11 or later?
I had working AA on both Intel, nVidia blob driver, AMD blob driver. Never had issues with it really, only really question now for me is if its actually doing anything. Cannot really see that great improvement in image quality other than a huge frame-drop when enabled.
On AMD FGLRX it was mandatory to have AA since it turned off created corruptions in textures and effects (missile explosions, engine trails etc)
Though both AMD and Intel ones are a bit older experience so cannot really answer for him.
