I was making some test with wine's CMD and if you call dir.exe it doesn't work, it says that not file is found, the same as if you introduce the complete route to dir like matlab does(c:\windows\system32\dir.exe). DIR only works as dir, maybe the problem is here..

Running dir.exe in wine cmd works, because it's trea as a built-in command, but there is no actual dir.exe in wine.

dir is a builtin command and not an independent executable. What likely happens is that matlab uses a custom dir.exe program.
Probably related to bug 23319
Please provide a WINEDEBUG=+cmd log.
