When running StarCraft in full screen, the mouse will move past the edge of the game screen on the bottom and right edges, causing the whole game screen to scroll up or to the left, respectively, and off of the monitor.
Clicking on empty space within the game generally causes the game to regain control of the cursor so that it can't go past the edge of the game any more and the screen will only scroll on the left and top edges, until it's panned back to it's proper position, but any number of in game actions (clicking items in the hud, using command hotkeys, etc.) will cause it to lose control of the cursor and pan away from the game again. The "Automatically capture mouse" option in the graphics tab does not fix the problem, nor do any of the other check boxes there. It seems that the game is both failing to maintain capture of the mouse, and leaving the panning resolution at my original desktop resolution of 1920x1080 when it changes the display resolution to 640x480. Fixing either of these problems would render the other irrelevant, as the cursor either wouldn't be allowed to move into the extra black space, or there wouldn't be any extra black space for it to move into.
The inconvenient workaround I've been using is to manually set my desktop resolution (and hence the panning resolution) to 640x480 in the NVIDIA X Server Settings before running the game.
