When you attempt to minimize FL Studio, instead of minimizing, a small label separate from the main window appears instead. If the main FL Studio window is maximized when you attempt to minimize it, it doesn't change size, but if it's not maximized the window is resized to a small square.
The contents of the main window after attempting to minimize is an after image of what was rendered before minimizing, apart from a small section of the top left corner of the application (which is just a after image of the minimize button). If you change the size of the window in this state it shows a trailing/ghost effect (think IE6 effect) of whatever is behind the window, e.g. the desktop background.
I set the severity to minor because it makes minimizing the window inconvenient, however there is a simple workaround: either use the keyboard shortcut for minimizing on the small label window, or click on the taskbar button/dock icon for FL Studio several times as necessary. FL Studio then properly minimizes.
I've tested on elementary OS (Pantheon) and Fedora (GNOME 3) with Wine 3.4 and it happens on both.
On Windows, when minimizing under normal usage you don't see this label, however if you rapidly minimize and restore FL Studio you can very briefly see it. With this in mind it might be that the label itself is normal behavior but it's supposed to immediately disappear or minimize.

Roughly what I did: I attempted to minimize the main FL Studio window while it was maximized. The small blue label appeared which shows the program's title "FL Studio 12" as the text. I pressed the minimize keyboard shortcut which then properly minimized the application.
Then I restored and unmaximized the window, and attempted to minimize the FL Studio window again (which made the blue label show up again). Then I tried resizing the main window which as previously described shows trails/after images. Pressed minimize keyboard shortcut which then properly minimized the application and then restored it and closed it.

- Using just FL Studio's minimize button in the GUI: You sometimes have to click the minimize button 2-3 times before it shows the blue label.
- Application icon on a dock: Similarly with the dock icon (elementary OS's Plank dock) for FL Studio, you have to click it several times (1-3 times) to get it to show the blue label, then 2 times to actually get it to fully minimize. The two times probably has something to do with the fact that FL under Wine creates two windows, one is titled "FL Studio 12" (normal) and the other is titled "Untitled window" which shows as an orange pixel (not normal).
- Using just the shortcut: When FL is fully restored you can't minimize the window with just the keyboard shortcut because it always appears to immediately restore itself. Once you've clicked the minimize button enough times for the blue label to appear, you can then use the keyboard shortcut to fully minimize the program.
Maybe I should report this behavior as a separate bug?

I just noticed something else when trying to run FL Studio inside the virtual desktop option.
The square I was talking about showing the top left corner of the program (which happens to be where the minimize button is located) shows in place of the icon for the program when minimized in the virtual desktop. However when dragging, the helper that shows on the cursor shows the actual application icon.
The blue label I was talking about is the same as the blue label which appears on the virtual desktop when FL is minimized (as in the attached picture).
Also, I might've been wrong about the square being a static image, it looks like it might actually be an updated view of the app (FL's minimize button animates from hover to inactive), both with virtual desktop on and off.

Unfortunately as of the recently released FL Studio 20, it's very difficult to minimize the program as the "small label" I was talking about now disappears very quickly after clicking the minimize button or pressing the minimize keyboard shortcut (provided by my OS).
