Hi,
I've been using Ubuntu for ar least 2 years now and I think Wine is a really great project. That said, here are 2 bugs that, known to me, have always existed :
My computer use an Nvidia 7900 GS and I've installed proprietary drivers. I use 2 screens and I have setuped the X server as "Twinview" (doing sudo nvidia-settings). I have no problem in the desktop nor to start native 2D/3D Ubuntu apps in full screen.
When it comes to start an application that runs in full screen (Warcraft III, Half-Life 2 for examples) Wine don't understand that my server X is in "TwinView" mode and applications are unusable. To use Warcraft III, Hlf2 or so, I need to configure xorg.conf using sudo nvidia-settings, deactivate compiz-beril and then restart X : that means loosing everything that is started on the current session...
I also observed in general that using full screen apps (again Warcraft III or hlf2 as example), using alt + tab doesn't work.

The twinview problem - duplicate of many other bugs already filed.

I have tested. Bug is exactly the same with or without Compiz-Beryl. This have nothing to do with Compiz-Beryl...
