My KDE 4.4.3 taskbar is over the app window in fullscreen. If wine is switched in virtual desktop mode, then I have a blue bar in the top of screen making game graphics go lower than it must be. Running game in the second X server gives the same result as running in VD mode. Specs: Mandriva 2010.2, KDE 4.4.3, ATI RadeonHD 4350 with fglrx 8.791 driver(corresponds ATI Catalyst 10.11). Wine versions bug present in: 1.3.14, 1.3.15, 1.3.17

Switching to a different virtual desktop and switching back causes it to redraw and the taskbar disappears again. Unfortunately it's very hard to track down since it only occurs for me about 20% of the time.

Just a quick comment that it's worth mentioning that KDE has a feature to disable desktop effects for fullscreen applications (sensibly positioned in the Control Centre). I've not seen my AWN dock (!!) or KDE panel when running fullscreen games in KDE - when this setting is checked. I used to get this happening with the odd game in Gnome when Compiz was enabled (rather than Metacity).
Of course it could be lousy ATI drivers. I'm running my laptop (which has a 4650M) with one of the newer 11.x Catalyst versions - it's not too bad really :-)

The panel may decide to stay "above all" if the wine application is run in windowed mode. If the application is run in full screen I have not encountered any problems (in wine 1.5.9, fgrlx 12.6), PROVIDED that the panel is located at either the bottom of the screen, or at the right side edge. Having the panel aligned with either the left side of the screen or the upper edge causes various symptoms.
1) Displacement. Observable in infinity engine games, eg. Baldurs Gate 2, the game is rendered as it should be, but the panel remains on screen (in the same resolution as the game) and displaces the game in the opposite direction of the panel. This causes some of the game to be rendered outside of the visible screen area.
This has also infrequently been observed in Source games such as TF2, but in those cases switching between windowed and full screen has been enough to restore proper full screen mode.
A second work around that seems to work reliably in the case of Baldurs Gate 2 is not not use 3d acceleration and instead use software rendering.
2) Failure to establish full screen mode. This can be observed in Temple of Elemental Evil and causes the game to be rendered within a fixed sized area (in this case I suppose an area of 1024x768 pixels) placed in the upper left corner, any attempts to eg. increase the resolution will only result in a "magnifying" effect.
As far as I've been able to determine composite effects of kwin (the kde window manager) does not seem to be a determining factor.
