Hello.
I have previously filed a bug about Mathematica not being able to install: URL: http://bugs.winehq.org/show_bug.cgi?id=11725

The error of this report is:
- Opening the Help Browser makes it crash after generating the help data.
Mathematica has a really usefull help browser, and it is a key feature. One can not know what or how Mathematica can do its stuff without this, so unless you are a complete expert on Mathematica, it will not be usefull for anyone.
Wine debug outputs of this is on the second attached file.
All this errors were tested on ubuntu 7.10 AMD64 and with wine 0.9.55 (becouse .56 is not available yet for ubuntu on your repos) and with all builtin dlls, but also some natives does the same results.
It is only one of other errors of Mathematica.
I couldnt upload the logs here, so i uploaded it to esnips. Freely doenloadable.

Maybe someone having wine 0.9.49 can comprobe that help browser works, or wine just works for the 4.1 version of it.

I have installed and tested all the filed errors and they still are unchanged.
Now the mathkernel.exe open in a big window instead of always minimiced as it should be.

Just, open Mathematica and try to launch the Help browser from the Help menu. Everything crash. This may be the most important feature of Mathematica.

Finally it does works now, very good, but of course not perfect.
Try to copy from help browser and paste to the Mathematica's text editor. Does not work and the behaviur is as follows:
When Pastiing in the editor and help browser is open, the help browser will take the Paste action and paste the content on its own area. All other keyboard events are correctly directed to the focused text editor. The help browser haves to be closed to be able to copy content.
When switching from Help browser to the Mathematica's text editor and right clicking over it to select "paste", the menu showsup and disappears inmediatelly and you have to focus another thing and go back to the editor to be able to try again with right click. Pasteing with the menu is really hard.
There also some graphics errors. I will attach 2 screenshots.

The screenshot shows some graphics errors on the help browser and some other graphics bugs already filed with formulas. The "a/b" expresion is not drawn correctly, and (a+b)/(c+d) does not drawns correctly the slash.
