The first key pressed after loading a game for the first time after starting Half-Life 2 will cause the game to pause. It only happens the first time you load a game after just starting the app, loading any game afterwards will not cause the issue.
The bug isn't very serious, all you have to do is hit "Resume Game" in the menu, but nonetheless, shouldn't be happening.

This seems to have something to do with the numpad. When in game, turning on/off the numpad with the numlock key pause/unpause the game. When the numpad is off, all numpad keys still works. When launching the game with numpad off, the game doesn't pause on first key pressed.

Yes. Just rebuilt wine-1.1.31 from sources (gentoo), and tried with a clean WINEPREFIX, same beahvior.
In game, the pause action is only assigned to the PAUSE keyboard key (default configuration), and each time I press the numlock key, I can read in the game console :
Player pause the game Player unpause the game

I didn't check the relation to "NumLock" as said in a previous comment. HL2 is installed in my computer which is not here, I can test the numlock button in a near future. I'll also test Episode One and Two and Portal to see if they have the same problem.

Yes, all updates released so far had been automatically downloaded by steam client. Most strangely, now the bug shows itself when I start a new game, but no more happens when loading a save. Looks like there was something changed in HL2 engine during latest updates that partially fixed the bug.

So, the question is: is this bug caused by something in the Wine, or it is just the software error that was fixed by Valve in newer releases of Source engine, but still remains in the old GldSource engine?

I think it's a problem in wine. I remember playing Half-Life without this problem with (very) old versions of wine.
