The first item on the left list of preferences of eMule Plus is getting at least twice of the height of other items following on the list.
This of course is not the same on Windows, where all items have equal height.

But I'm not sure about the toolbar thing is a bug on Wine, as there was a recently fixed bug on ePlus about Toolbar icons widths, but it was affecting only when ePlus (eMule Plus) was set to Russian and other similar languages, anyway I had been using ePlus on wine since 2007 and never saw that problem of the toolbars.
For the height of the items on the preferences dialog I'm not very sure why exactly it behave different on your system, sometimes I start the program and got ePlus the same way as your screenshot, other times much worse and sometimes is much better (as in my first screenshoot).
I'll post a screenshot the next time I restart ePlus, just to see if it's persistent on the height of the items.

Can you try moving your ~/.wine directory aside, create a new one, install the app and see if that changes anything?

Using ePlus Installer on a clean ./wine dir.
Results were unexpected, at first launch of ePlus, Preferences dialog did show correct height of the items for the General tab (see my last attachment), but not for the Advanced tab, of what I can conclude, it behaves wrong when the text of the item is relative long. Toolbar was fine with Spanish and English locales.
Further opening of Preferences dialog produce undesired height again, but not as the first Screenshot I posted.
