Wine sets the position hints, but many windows managers decide that it's better for them to "autoplace" the windows. Try looking through the configuration options for your Window manager and see if you can turn off the autoplacing.
In sawfish, I don Configure->Placement, then set "Method of placing windows" and "Method of placing dialog windows" both to "None".
I have argued unsuccessfully on wm-spec-list@gnome.org that there should be an _NET_AUTOPLACE hint to allow the window manager to know that it really shouldn't autoplace, but they said that this feature is present already, but most window managers ignore it, so adding another hint will be of no use.
If your window manager provides no way to configure this, try a different window manager.
