Hi there,
somewhere between version 1.2.1 and git master (snapshot from today) a bug was introduced that removes transparency of the ingame windows.
I'm going to provide a screenshot and the result of a bisect.

Ingame settings: res=1024x768-32 PPE=medium PSS=off (*) mirrors=off CEM=on (**)
(*) pixel shader skins (**) cube environment maps
Switching CEM off makes the windows transparent again, so the problem seems to be there. Attaching screenshots in a minute.
