Tar was also throwing up a bunch of warnings about files in the archive being from the future, and it wouldn't surprise me if this somehow confused configure.
The source of the problem was vmware - when you suspend a virtual machine, some strange things can happen to the system time unless you enable a certain option to keep it in sync.
I reset the system clock on the VM and rebuilt the package, and all appears to be normal. Closing bug.
