This bug may be related to the now closed bug 12362, but I've been asked to file a new bug report for it. I am running Ubuntu Gutsy AMD64.
I've found that the Steam system tray icon doesn't appear correctly if the bottom panel is in autohide mode and hidden.
If the panel is completely hidden (by using gconf-editor and setting /apps/panel/default_setup/toplevels/bottom_panel/auto_hide_size to 0) A space is created for it in the system tray, but right or left clicking over it does nothing.
If the normal autohide setting of 6 is used then the leftmost icon in the system tray will be duplicated, but it will function as the Steam system tray icon. For example, my leftmost icon is Basket, so when I start Steam the Basket icon is duplicated, but it fully functions as the Steam icon would.
However, if you hold your cursor over the panel so it's visible when Steam starts then the tray icon appears and functions correctly. And of course if the panel isn't in autohide mode the tray icon also appears correctly. So it simply appears that if the panel is not fully visible when Steam starts, the Steam system tray icon is not loaded correctly.

If I disable the autohide of the panel, or the panel is just visible when steam gets started, the tray-icon works as expected, but still looks wrong (see next attachment).
I am a programmer myself, just don't know how wine works. If someone can give me a tip what i should be looking for, I could try to fix this myself.

This bug appears to have picked up a bug in Wine's handling of the Steam icon, but there is also bug 22487 which affects all apps on Ubuntu Lucid. So, if you're using Lucid you won't really be able to check if this bug still exists for you.

I now get a working icon (left- and right-click), even when my panel is hidden when steam gets started.
The only problem i still have is the wrong background color (same as in my previous screenshot). I am on Ubuntu Maverick right now, so if I understand this right, I am still affected by bug 22487.

I am running a freshly installed xubuntu 11.04. My taskbar program is tint2 (so not the usual Gnome taskbar), auto hidden. If I make the taskbar visible during Steam startup, the icon appears & works as it should.
If the taskbar is not visible at startup, the icon is not there, but a space is created for it, whenever I move my mouse cursor over that space, my cursor disappears. Neither left- nor right-clicking works in the space.

I use fluxbox (no gnome), and the steam icon doesn't appear in the system tray, although an empty space is created for it after the other tray icons. When the mouse is over that empty space, the cursor disappears. Right or left-clicking on that empty space doesn't produce anything.
I didn't find anything special in the wine console log...
