I get a slightly different backtrace while trying to run the full System Shock 2 game on wine-0.9.53 without an emulated wine desktop. With the emulated desktop the game works fine.
Note that I have updated the game to the latest version (2.3) and I've used the unofficial System Shock 2 patch, which makes it possible to run it on native Windows 2000 & XP (patch available from e.g. http://www.moddb.com/downloads/1639/system-shock-2-winxp2000-fix).
This backtrace was taken with a fresh .wine and default wine settings (i.e. Windows 2000 mode)

SS2Tool is the recommended way to make System Shock 2 run on native Windows 2000 & XP systems (without patching the game won't work on native systems either).
Again the game works fine with an emulated desktop, apart from not blanking the mouse cursor.

The game doesn't seem to run fine for me in emulated desktop (launching with wine explorer /desktop=name,1024x768 shock2.exe) -- while I can bring up the inventory screen, I cannot drag or use objects within it; instead mouse click events cause me to fire my weapon as though the inventory screen weren't active.
I get a different crash when starting the game up using just wine shock2.exe. I have applied SS2Tool.

Have you (re)moved ~/.wine directory and reinstalled the game? Also please run the official game only (no unofficial patches as you mention). If that works then this bug is closed. If your extra patches cause game to crash - file a new bug.
