Did you run "wineboot" after the setup finished? As of the version currently in CVS, wineboot handles pending renames as well as the "run" keys. IE 5.5 adds its own handler to the "RunOnceEx" key, and so all the bootup processes should work (didn't work for me - the native RunOnceEx was stuck in a loop, but that's something we need to debug seperately).
