Reason I'm asking about what to do now, is that if this is a problem that might be encountered, it makes sense that the configure or make script should detect and "fix" it...

No, it should work better with the installed system itself.
I am building RPMs with defined chroots and have no problems.
This script is just a major hack.
If you have problems it should have been checked and/or found by the configure script.
