After configuring, you cd to dlls/user32 and do a make in that directory, like this:
./configure make -C dlls/user32
The 'C' parameter tells make to change to that directory before making.
But seriously, why are you trying to run the Win32 version VisualBoy Advance in Wine anyway? You do realize that it runs natively on Linux, right?
