I can't believe that is what it was. I had not used Linux for several months so I forgot about the .sh file I had running at startup. I need to find another way to disable mouse accel though. I loaded up Minecraft and Garry's Mod and a very similar issue happens, though nowhere near as borked as it occurs on Thief Gold. Every once in a while on Garry's Mod my aim will randomly stutter/go back for a second if I move the mouse in a direction, its almost like it is lag. I am sorry for wasting your time but I think this is NOT a wine issue. I also tried a Logitech F310 (an xbox compatible controller) and it had the same results as the xbox one controller. So, it appears that the xbox controller is emitting minor events that get picked up (z axis) by the game, disallowing any other buttons to get reconfigured.
