As it won't show up in any game, a good example where it is happening is Total War: Troy. When I use 1080p in-game resolution in exclusive full screen mode, the mouse pointer and the in-game mouse pointer are not aligned in the menues (it starts to work fine when entering the 3D mode). As if the mouse pointer is still aligned with the desktop resolution and not scaled down appropriatly to the new smaller dimensions. Hence I need to guess hard to actually hit the menu items that I want to hit. Grabbing the title bar and dragging it seems to make things work again.
