The only thing that you can do atm is to use virtual-desktop mode (run winecfg,
graphics tab).

In running Ultima Online, there is a "Ultima Online is loading..." dialog,
which never dissapears. The major problem with it is it is always on top of
the game window (and all other windows), making it unusable.
If there is a way to make these dialogs not always on top, that would also
solve the issue.

Could you install -debug package or don't strip wine and get this backtrace again?
AS-IS it's useless. And please, attach it instead of pasting.
And unless you are developer, and have tested this prog on at least 2 systems
you should NEVER set status to "NEW".
Also this is not winehq.org bug.

If the title bar of a PartyPoker table is clicked on and dragged across the
computer screen when the mouse button is released the entire table window is
blurry and totally unclickable until another player or the dealer does something
(deals, bets, folds, etc.)

When the logout link is clicked from within the lobby in PartyPoker an Error
dialog box is displayed saying "app is not a registered protocol" and the when
the ok button is clicked PartyPoker closes instead of just logging you out.

That's the other problem - you need to make sure nothing is using sound when you
start game:
lsof | grep /dev/dsp && lsof | grep /dev/snd
should not show anything that's using /dev/dsp or /dev/snd/pcm*

Read the source, bug reporrs etc.
In short: openGL draws on X windows. And Wine creates X windows for "top level
windows only".
