This is very worrying news. What are the implications for WINE if this manages to go through entirely?

First of all, it ain't over. The circuit said that the question of inter-operability is a question of fair-use, not copyrightability. In that sense, it's a major set-back to the entire industry for a bunch of reasons, but does not immediately affect wine.
The other aspect is that if this goes through the implications for anyone who is trying to interface with GPL software will be as severe. I'm not sure MS will be a great beneficiary. Whether that will affect its stance on Wine is still debatable.

Afair Android has generated them from the Java headers. Wine on the other hand has written them from scratch. Wine headers are a lot cleaner and nicer than the SDK ones.

I recommend to read Bradley Kuhn's comment on the ruling: http://ebb.org/bkuhn/blog/2014/05/10/oracle-google.html . I think his suggestion to read the original ruling in full is a good one too, and since I haven't done so yet I won't opine on it further.
Cheers, Stefan
